For our header plugin, you should select your custom header at Theme Customizer > Divi Ultimate Header Plugin > Header & Navigation Styling > Choose your custom navigation style & the custom header will appear globally.

Then proceed to customize it in WP Admin > Divi > DU Header - Library

You don't have to add it manually to every page. But if you still wish to do that, you can solve the overlap issue by going to the menu Section Settings > Advanced > Custom CSS > Main Element & add z-index: 10;

This is because our regular menu module only has partial VB support. But everything work just fine. You can just ignore this update message.

Usually, you will just need to edit the custom header in WP Admin > Divi > DU Header - Library & so we did add some code to hide the update message when you're editing the custom header in Divi Library.
